Scan all front sides into one PDF and all back sides into another. Add the fronts first, then the backs, and press Mix pages. If your scanner fed the stack flipped over, the backs come out last-page-first — tick "Reverse second PDF".
What if the two PDFs have different page counts?
Pages are alternated while both have pages left; the remaining pages of the longer PDF are added at the end.
